Log:
 * atom_t now includes a batch of states. For now this batch just points to the states of the atom, but it should replace it somewhere in the future.
 * Added functions to calculate the gradient and laplacian of the density and the kinetic energy density of a batch of states.
 * Added a subroutine to output the densities of a batch of states.
 * The new routines are now used in the atom module.
